Did you remember to mend the cracks? It's all fun and games until your base is a swimming pool with no lifeguard.
Your base might be flooding because you haven't built enough reinforcements like bulkheads or hull reinforcements. Make sure your base's hull integrity is greater than zero to prevent the waterworks!
Build foundation, reinforce the hull, and remember to fix breaches. Easy peasy.
I had this issue too! Adding reinforcements and keeping an eye on my hull integrity level solved the problem.
