You're getting attacked because you probably made a choice that annoyed them. Try to review your mission outcomes and see if there's anything you can patch up.
In my last playthrough, accidentally siding with a rival faction landed me on Freestar's naughty list. Had to do some peace-talking to get things back to normal!
