The Institute gets a bad rep in Fallout 4 mainly because they're seen as the boogeymen of the Commonwealth. They've got a knack for replacing humans with synth replicas, which freaks everyone out. Plus, they're all holed up underground with their advanced tech and seem to have a 'better than you' attitude towards surface dwellers. Doesn't really make them the life of the party, ya know?

In simple terms, the Institute is considered bad because they don't really care about the surface or its inhabitants. Their actions, like abducting people and experimenting with dangerous tech, show they prioritize their own agenda over the well-being of others. It's not just what they do; it's how indifferent they are to the chaos they cause.

Honestly, they're not all bad. They believe they're the last hope for humanity, using their tech to create a better future. It's just... their methods are kinda questionable. Kidnapping and replacing people with synths isn't exactly a good PR move.
