Because Apple wants too big of a cut from the in-app purchases, probably. It's all about the $$$.

Actually, I think it's more about the game's complexity and maintaining the integrity of the trading system that's already established. Pokemon TCG is not just about collecting; it's about trading and battling too, which can be hard to translate into a mobile app without losing the feel of the physical game.
