Actually, yeah, after thousands of years, nature would have reclaimed most buildings. Without humans around for maintenance, even concrete and steel would break down over time.
As someone who's seen the show, I can tell you: Dr. Stone gets it right! After thousands of years, buildings would be toast.
Depends on the material and location! Some stone structures might still be standing, but anything made of wood or metal? Forget about it!
