Had a bit of trouble myself with this at first, but once you upgrade your rod, it's super simple. Just drag and drop the bait on the rod. Works like a charm every time!

First off, you gotta have the right rod! The Bamboo Pole won't let ya attach bait, so make sure you've upgraded to at least the Fiberglass Rod. Then, tap the inventory to select your bait, and with a quick drag, drop it onto the rod. Easy peasy!
