From my experience, Season 2 begins right after Rin and his friends deal with the aftermath of fighting Amaimon. It picks up the Impure King arc from the manga!

Kyoto Saga (Season 2) starts immediately following the events of the Impure King arc. Basically, just ignore Season 1's episodes after 17.
