Clovis got whacked because he was a symbol of Britannia's tyranny and Lelouch needed to make a statement.
Lelouch killed him cuz he needed intel and revenge, simple as that.
Clovis bit the dust in Code Geass because Lelouch wanted revenge and some key info. Lelouch used his Geass to extract intel before offing him. Talk about a killer interview!
