Nina's hate mainly comes from her obsession with Euphemia and her extreme actions, especially her attempt to use the FLEIJA bomb. It didn't help that she was a bit... unhinged.

Nina's behavior gets progressively worse, culminating in some very questionable and destructive choices. It's not hard to see why fans dislike her.

So, Nina isn't exactly a fan favorite because she went full mad scientist mode and almost caused massive destruction with the FLEIJA nuke. People tend to hold grudges over stuff like that.
